what would cause my trailer brakes to not work when depressing brake pedal. but work fine with the integrated controller? 2013 F250 6.7 checked fuses and they appear ok.

Funny the things that you can learn in the owners manual:

The trailer brake controller is equipped with a feature that reduces output at vehicle speeds below 11 mph (18 km/h) so trailer and vehicle braking is not jerky or harsh. This feature is only available when applying the brakes using your vehicleโ€™s brake pedal, not the controller.

Your Ford IBC has little brake pedal effect below 20 mph. I often use the manual lever to assist my low speed stop. Also, if you are used to using an after market controller, that has an obvious early brake feel, the integrated is less noticeable.

My thought as well were you actually rolling when testing?
You also need to be moving a minimum speed not just 5 MPH

Do you mean while parked or not moving? I don't know about Ford but on GM trucks movement has to be detected for the trailer brakes to be activated by the brake pedal.
